In Portal there are like times they reference Black Mesa. They haven't mentioned Aperture Science at all in any of the Half Life series.

I don't think so, my reading tells me that Valve hired some guys that made a game called narbacular drop, which is portal before portal, then did Portal.

Xen, another one also came in called Race X. The death of the Nihilanth caused the many portal storms on earth which attrached the Combine to come over and wipe out all over the militarys on earth.

There is a boat that belongs to Aperture stranded in ice in Half Life 2 Episode 2.
It's both a reference to the Philadelphia Experiment and Portal. Whether it ties the two story lines together or is just an easter egg won't be revealed until the next game.
