No. He was gone. It was a later section. GLaDOS was talking to you. Wheatly wasn't. Obviously he either A. Tried to save you and got killed, B. Turned evil or C. When they said 'IF YOU DO THIS, YOU DIE' and he risked it, he died.

Or of course D. He just left for a minute.
