protecting freedom of religion hardly protects minority rights
The first amendment provides (among other things) protection from establishment of religion. If any religion were to be established, it would no doubt be the majority religion. Preventing the majority religion from being established absolutely does protect the minority religions.

I can't think of anything else that part of the amendment would be intended to do.
