Cat keeps coming in my backyard

So, this one cat keeps coming in our backyard, and it's quite annoying. Sure, it's cute for your feline friend to walk into your yard, but when you have a dog and walk your dog in your backyard, it's not fun.
We have a HUGE backyard so we don't need to walk our dog away from the house.
The dog barks at the cat everytime he's there and basically doesn't go to the bathroom for a long time, which doesn't quite fit with our fast-paced schedule (new yorkers).
Also, my mom has a state license to rehabilitate wildlife, and we have a squirrel cage out there so they get used to the outside. They can get killed by the cat.
Also, the cat left 2 dead mice in the backyard. Not a nice sight.
How can I scare this cat away for good without hurting him?

forgot to mention it runs anytime we get close to it or when the dog does
it can still kill the squirrels while we're not looking though
it's generally annoying
