In the time it takes to reload the flare gun, even with the crit hits it doesn't add up to the extra security and damage of the shotgun.
and with the reverse shooter you get 15% quicker wep switch which adding on to the degreasers packs a hell of a punch when using axtinguisher to finish people off or when getting mid-air crits.

the flaregun works as a longer range weapon, though, and reloads even when you don't have it out.
plus just getting hit with a flare can make most flee for a healthkit, unless they have a medic on them.
IMO both are good and you should use both depending on what you feel like/what the situation is.
