I think you got it the other way around.

Shadows right now is in a beta stage, going to be released and may get a patch.

If you load bricks far away it's there. If you save the build without visiting those far away bricks first they don't save. Feel free to try it.

Must've changed then, because it didn't always do this.

Perhaps I'll write a server-sided saving script today or tomorrow.

That doesn't make any sense because if the server isn't dedicated then all the information is already there. You don't have to ghost on a non-dedicated.
Actually tony is right. It happens to me all the time. If I load a build but don't ghost everything then save, the bricks I didn't ghost are gone when it's loaded again.

Yes, assuming its so big you have to travel a lot every time you load it.
