I'm betting that since the skeleton is so mangled, they cannot recognize it. Plus, I think they communicate somehow. An endoskeleton can walk. I think Mangle keeps them off her with communication of sorts because you can hear her making sounds.

Or the Puppet is controlling them all, and the putting endoskeletons in costumes at night thing was just speculation by the Phone guy and they're not actually programmed to do that.

Scott did say they were haunted, but he also said that it was in a way that we wouldn't expect.

It seems that the Puppet has been there since the first building, and was still there in the third one (FNAF 1). It could be possible that someone died in the first building and possessed the Puppet, and that person really doesn't like security guards. (or maybe adults in general because of what the phone guy said)
