He probably picked them up accidentally.

i've intentionally cleared the island of trees for now and picked up all of the saplings, all ~300 of them

 edit: any mods to edit the spawn variables of mobs?

 my water level is 92 of the default 64

I have settings that produce almost identical islands but with a water level of 64, so you still have plenty of vertical building space. Found it on the Minecraft thread in the Something Awful Forums.
