what the hell is this eldrich tree thing, and why was i able to beat the snot out of it (and its worm things) instead of cut it down? and how do i get eldrich timber and that bottle of souls etc.

I guess you could call them a miniboss mob?  Eldrich timber is gained by stuffing the logs it drops into a vis infuser with some arcane tinkering tools.  Bottle of souls is soul sand and a bottle into a vis infuser.

ALSO: what is that purple diamond looking thing that floats around at night? am i able to catch it?

Living vis crystal, kill it for a random type of vis crystal.  Be careful, they can be pretty nasty unless you use a bow.
