Turn that into a new .zip archive, and then use that instead.

the mod probably is that way to not confuse people who are doing the "move into minecraft.jar" method and aren't sure what exactly to do

They specifically explained they are making the game work like a server 1: So changes don't have to be implemented twice (For Server and Client separately). 2: So you don't have to set up servers. They also specifically stated that 12w18a is incomplete, and therefore all the bugs are due to an incomplete transition to making Singleplayer work as Multiplayer. All these bugs are being fixed, they just weren't in the snapshot. Think before overreacting.
